I think...
Merlin: Gryffindor. Merlin was in his life an incredibly brave and noble character.
Arthur: Gryffindor. Again Arthur is incredibly brave and courageous.
Lancelot: Gryffindor. He showed that he was a Gryffindor as he never did anything to get between Arthur and Guinevere even though he was so in love with her.
All the other knights: Gryffindor as they all fight for whats right and good in the world.
Mordred: Gryffindor. Although Mordred went a little evil in the end he was at first a noble person who believed that love was more important then power and even when he turned to Morgana he was never too much like her.
Morgana: Slytherin. Morgana had great ambition as she wanted the throne to herself and could not see that Arthur was a good person and could bring magic back to Albion.
Uther: Hufflepuff. Although Uther hated magic and did many evil things because of his hatred, he genuinely did what he did out of a misguided belief that magic was the source of Camelot's problems (which at the time it might have been) and he banned Magic not as an act of revenge but as an act of loyalty to Camelot.
Kilgarrah: Slytherin. Not all Slytherin's are evil and I think that Kilgarrah is among those few "good" Slytherin's. Kilgarrah was an angry creature and his ambition was to be freed from captivity, in order to achieve this he forced Merlin to free him showing that he was not afraid to do anything to fufil his ambitions. Kilgarrah also was ruthless in his ambition to make Arthur rise as the King of legend as he often advised Merlin to kill in order to achieve his goals (e.g. to kill Mordred and Morgana in the past)
Guinevere: Gryffindor. Gwen had a strong sense of right and wrong and her aim to do good was more important than anything to her, this is shown by how she is willing to forgive the king for killing her father and is able to help rescue him during Morgana's reign and cares for him after he loses his hope from Morgana's betrayal.
Aithusa: Hufflepuff. Hufflepuff likes the loyal and although Aithusa didnt seem to want to do wrong she was unwaveringly loyal to her master (Morgana) she also shows loyalty to her Dragonlord master Merlin when she refuses to leave his side until he commands her too in Arthur's Bane.
Agravaine: Hufflepuff. Agravaine was not born an evil person, he was drove to that out of grief for his sisters and brothers death. He was however always loyal as he never gave up in his quest to avenge his brother and sister and was also hugely loyal to Morgana.

I see it all differently all these characters were brave and most were loyal. So I go by what motivated them initially because the changed overtime
Merlin: Hufflepuff motivated by duty
Arthur: Slytherin motivated by ambition
Gwen: Hufflepuff motivate by patience and hardwork
Gaius: Ravenclaw motivated by knowledge
Morgana: Slytherin motivated by cunningness
Mordred: Hufflepuff motivated by loyalty
Uther: Slytherin motivated by ambition
Kilgarrah: Hufflepuff motivated by fair play
If I had to put one character into Gryffindor it would be Mithian: Motivated by nerve
Also Gwaine for Grynffindor: motivated by chilvary
Ok I understand that Merlin was motivated by many things, so it would seem that he would be in the other houses. But what J.K. Rowling put on Pottermore about him being a Slytherin would be ultimately true. See Slytherins are sorted into their house because of one gigantic aspect: they have the ambition to get what they want however they see fit. Merlins whole deal was to save Arthur. He didn't care how he did it, just that he did. That is why Merlin is sorted into the Slytherin house.
Merlin would be a Slytherin. He is very ambitious and it took a lot of cunning to be able to repeatedly save the day while staying under the radar.
Arthur could be either a Hufflepuff or a Gryffindor, although I lean towards the former. He was brave but he was also very loyal to his friends and very conscious of his duty to his kingdom so I could see the Sorting Hat placing him in Hufflepuff.
Morgana, I could see being Sorted into Gryffindor. When we meet her, she is quick to speak out against Uther when she disagrees with him, heedless of the consequences, and even in her later years, her plans tend to be reckless and ill thought-out. She is ambitious from Season Three onwards but lacks the calm cunning of a Slytherin. Morgause, on the other hand, would be a Slytherin.
Guinevere would be a Hufflepuff. She's loyal, a hard worker and, while there is some ambition there, I don't think that it'd be enough for Slytherin.
Merlin - Slytherin. Both because he does act like one, and because J.K. Rowling herself sorted him into that house.
Arthur - Gryffindor. Definitely. Arrogant like a Gryffindor, yet brave, true, and strong, too, like a Gryffindor.
Gwen - Hufflepuff. She is kind, loyal, quiet, and rather shy, but patient as well. She is one of the most Hufflepuff people ever.
Gaius - Ravenclaw. He's all about books and science, and very knowledgeable. He knows just about everything.
Gwaine - Gryffindor. He's very brave and true to his friends. Of course he's a Gryffindor - he'd die for Merlin, or even Arthur!
Lancelot - Hufflepuff. He's kind, laid back, patient. He's a very calm person in general, and that's what I think would seal his fate.
Morgana - Slytherin. I know, not all Slytherin are evil, but I just can't see her as anything else. She's ambitious and cunning.
Morgause - Ravenclaw. Or maybe even a Slytherin, but I see her as more of a Ravenclaw. She is very smart.
Kilgharrah - Slytherin. Tormenting Merlin with these riddles and bribes, while also helping him greatly? That's so Slytherin.
Uther - Hufflepuff. He executed so many, and paid a great price, but everything he did, he did for his son. He did what he believed to be right.
Alator - Gryffindor. You have to be brave to withstand torture, death, and betrayal, all for the sake of one man you trust.
Finna - Hufflepuff. She was brave, yes, dying for Emrys, but she was more kind, patient, and calm. She was very Hufflepuff.
Percival - Gryffindor. He risked far too much for everyone, and was strong, physically and mentally. He was a true Knight.
Aithusa - Hufflepuff. She helped Morgana, of all people! She saw a person in trouble, and she went to help her out, evil or not.
Agravaine - Slytherin. He was jeleaous of Morgana's friendship with others, and in addition, helped her a great deal on the way, in a very Slytherin fashion.
I will have to say that I doubt very much that Morgana would have been in Slytherin. Because of all of her Gryffindor flaws (especially her recklessness) I would say she would be in Gryffindor.
Gwen: Never liked her in Merlin. Much too ugly. But I suppose I would put her in Hufflepuff.
Arthur: Certainly Gryffindor. Not very bright. Not very cunning. Too stupid to have any real ambition. But I suppose he could have been in Hufflepuff as he is very loyal and hard working.
Gaius: I would say possibly Slytherin. But he's quite the learned man, so maybe Ravenclaw.
Arthur: Gryffindor, welp there is no need to question his courage. Merlin: Though rowling said merlin is a slytherin this merlin is in a different universe and this merlin is not at all ambitious or cunning, he could be a hufflepuff come on! Look at how loyal he was to arthur and his friends! Morgana: slytherin obviously, look how ambitious and cunning she was to want to be queen of camelot. Gwen: Hufflepuff Gaius: many would say gaius is a ravenclaw due to his knowledge but come to think of it, he was also a very cunning man, on some occasions despite the situation he would ignore it as long as it goes how he wants it. Morgause: many wouls say slytherin but i dont think so, she was not a highly ambitious person, instead she was a loyal person, look how loyal she was to Morgana. Morgause gave everything she knew and also sacrificed her life for morgana. Uther: Uncle Vernon. Knights: Gryffindor Mordred: gryffindor, i am sure some people will say slytherin because he is a bad guy or that kind of rubbish, but these are the reasons. He isnt a slytherin, he never dreamt of ruling the world as morgana did. He isnt a ravenclaw, he isn’t a totally wise person. He is close to be a hufflepuff because he was very loyal to arthur and was only driven uo because of love. He is a gryffindor because he showed great courage by sacrificing himself for arthur when he was with arthur, and even when he was determined to kill arthur, he was brave enough to go and fight arthur. Agravaine: Slytherin
Slytherin: Merlin(lied and did what was necessary to complete his destiny) Morgana(she was ambitious and cunning) Morguase(manipulated Morgana into joining her) Kara and Cenred and Gaius(he cared for Merlin's safety instead of helping everyone. He was too scared of the punishment for him and Merlin to really do much for anyone else. I mean he was kind of rude... is that just me? He just stood on the side lines)
Hufflepuff: Mordred(he was loyal to the people he loved. He only was evil after he thought Arthur killed Kara without giving her a chance. It made him turn to the last person her thought he could trust. {Fight Me!} ) Gwen(she was loyal and kind and has a motherly air to her) Lancelot(he did so much for the people he loved. He kept Merlin's secret, saved Arthur to save his friends from harm)
Gryffindor~ Arthur, Gwaine, Percival, Elyan (do I really need to explain this?)
Ravenclaw~ Leon(he was smart and resourceful. He knew when to enter a fight and what was important to run a kingdom. He was very loyal to Camelot being one of the oldest knights and would've rather die than except Morgana's rule in the Sword and the Stone. However I believe he was a very smart and brainy knight.)
